Nick, describe the sound better. What do you mean one cycle is lower than the other? Does that mean it doesn't idle evenly like an engine with a big cam?
Does it whine like a blower?

Check your plugs. do a compression test check your timing. look for a leak on the intake. Maybe a broken valve spring. Carb out of adjustment. bad fuel presure That's just what I am thinking off the top of my head. I would check the carb and timing first. How does it run in the water under a load??????

Nick, the timming chain is the most costly of the three things I mentioned ..but not all that costly..look in that manual I sent ya it will show ya ... there cheap parts..try the next time it happens to locate the general area on the engine(front or back of the engine)the front could be timming chain, water pump bearing or belts.rear could be distributor or trans bearing...does it change in gear trans fluid good and at correct level? do you know how to use a screwdriver to pick up locate pinpoint sounds?...use a long screwdriver press the tip to the area (when your hearing toe noise) and the handle ..to your ear the sound is amplified thru the shank .this will make it easy to pin point..be careful of moving parts
