There are several reasons why pumps can run at different rates, not necessarily in the most likely order:
1) Different restrictions in the lines. Different length lines, line ends overtightened crushing the port closed slightly, etc.
2) Cylinders may have more or less internal friction.
3) Slight differences in the trim pump electric motor hp and rpm capability.
4) Battery cable length and connections changing available voltage and current.
5) Most critical, the above 2 conditions when trimming against prop thrust. The trim pump works very hard trimming against thrust. Differences are magnified under these conditions. Most pumps will not trim out any where near as fast against thrust load. More engine hp, more thrust.
