I can't tell you how to wire it or how it works because I haven't really thought about it. BUT I can tell you that I've got twins, two batts and one Perko switch with OFF-Bat 1-BOTH-Bat 2 positions.
So it can be done.

Shure would like to know how you did it, because I have 2 Perkos, 2 batteries, One still runs one side and accesories, the other runs just the other motor. 1 will not supply the other???

Jeff, mine came like that from the factory I think. But to be honest, I have to check and see exactly what each battery/setting powers up. I'm pretty sure you can start & run both motors from either battery.
I've got all my factory manuals too. I'll have to puruse and see if the battery wiring diagram is in there.

I have 2 switches, 1 for each motor/battery. A dual switch allows you to have 2 totally separate systems for normal use, the abilty to start either motor off of either battery, or use both batteries to start 1 motor. Best of all, always 1 good battery.
I never leave my switches in the both position. 1 dead battery=2 dead batteries.
