The MEFI 4A does not support J1939, only the 4B does. That is the primary difference between the 2 controllers. I'm using a MEFI 4B with the J1939 CAN interface enabled right now. We have developed a J1939 software and hardware package in recent months and are rolling it into heavy vehicle fleets now. The detail and sheer volume of parameters you can get from a J1939 interface is amazing. Examples of a few parameter plots output by our software are at http://www.j1939logger.com/

The file needs to be converted, then a few tables needs to be updated, modified, so in general, yes, it can be replaced, but the calibrator has to do it.
