If it has one, make sure the shift plate isn't doing something it shouldn't.
The barley moving the throttle may be your issue. You do know that when you shift in gear the motor cut off for a split second because of the shift plate so it can shift into and out of gear?

The realys are the same and they can go bad. I would disconnect the throttle cable and control the throttle body by hand to see if it still looses spark. If it runs fine then you need to look for switches on the shifter, or maybe cable stressing system wires making intermitant connection. If it looses spark, then it sounds like ignition module or any number of other things, but I think I read that you change it already. Please confirm what all you have done.
