The regulator fried and is overcharging the battery - if it ran it until it smoked then you've fried it and the battery AND alternator needs to be replaced - if you want to TEST you can pull the boat...

If you pull the race off and where the race seats onto the spindle is still mostly OK and the seal surface isn't gouged then go ahead and just put bearings on there - be sure not to over tighten them...
