I've been using one of these kits to winterize for years. I pressurize the tank through the vent hole with my compressor. I also added a fatter hose to the output side. It helps the AF flow.

Do you mean hull mounted water intakes? My sea strainer is plumbed to the hose that goes to the transom assembly. So, the water is still picked up through the drive.

Instead of putting muffs on the drive, you connect the hose directly to the fitting on the sea strainer. However, I don't think all sea strainers have a fitting on the lid.

X3, you don't have to worry about them falling off. However, I have a sea strainer and flush through it.
