Did you change the bearing races on the towers? New gears use a shorter race.

Usually the .051 shims put it pretty close. Which pinion bearings do you have.. Is there a spacer between the two bearings.. or is there a ridge on the back of the first cup?
If you have the new style with the ridge, there are shims that need to be added. If the old style, it should be correct.
If you pull the pinion and the driven gears rotate smoothly, freely.. I would think it is a depth problem..
But as Mark said.. you have to put the shorter races on and they must be recessed down about 1/8" or more. The tower sticks up above the race. There is a special driver to space it correctly.
Hope that helps.
