Its probably a build quality issue. A lot of flat decks were pulled from molds that werent to straight to begin with. Another thing that causes wavy glass is dry or improperly bedded cores. In either case theres not much you can do about it other then fair and sand it and even then the problem will most likely still remain and will, believe it or not, change with temperature. Simple fact of the matter is you cannot change how the boat was built and most flat decks that i have done would require many many pounds/gallons of fairing filler to get even close. The closer a panel is to flat the less straight it will look, in other words you will never get it straight enough to "gun sight" down the length and look perfect. Most boats these days have a compound curve or convex shape to just about all surfaces and this eliminates pretty much all the waviness, also most boats these days are from CnC cut plugs.
What kind of boat is it? I had a 260 Chris Scorpion that was super flimsy and wavy. Painted it white :D
