Have you checked the water seperator filters?? I know I have had issues with my carb motor when getting in the rough water it bounces around and water gets back into the fuel..I change the filter and were good to go..

I had the same issues with my 500 efi's. It drove me crazy for a whole year. It would run good sometimes then out of the blue it would start running bad. Come to find out I had to wires loose in the iginition system. One of the plugs that plugs into the coil was bad and one that plug into the control module on the distributor was bad. The way I found it was wiggling all the wires till I found the one that made it mis-fire. The engine runs perfect now that I changed those 2 plugs. NAPA had both of them in stock.
