Isn't that a fuel filter cover? if so over your fuel filter.

Way down under the exhaust manifold on the right side(facing motor). It snaps over your fuel pump on the side.

No this one flat... The fuel filter cover is in place. I looked around but didn't see anything.

Got it on with a little help. Glad I looked though, cause my motor mount screw was half way off? Has that ever happened to anyone else? I cranked it back down tight. Should I be concerned?

Motor mount screw?
Do you mean the nut on top or below the big pin (bolt) so YES! dont just tighten the top nut down. Your motor is out of line.
If your talking about the bolts that go into the block, yes tighten them suckers up.

The picture below shows the right side motor mount. The top nut was about 1/8 to 1/4" up. You can see the color change on the threads as to where it was. I also inspected the left hand side mount and this top nut is slightly loose. I have not touched this side yet, but in the second picture below you can see what I mean. Suggestions? What should I do? How can I align the motor again?

Here's the left hand side. You can see the top nut is lose.

Actually the top nut being nylock is the same. Since the locking tab isnt bent over, the lower nut screwed itself down. raise the lower nut ( would be easier if you can take weight off the motor with a lift ) and check your alignment. Then make sure the tabs are locked so it doesnt happen again.
