2003 500 EFI Problem...

Try to make this as short as possible, but a couple of weeks ago the universal housing connecting the engine to the outdrives shattered, as a result the motor had to be removed to replace the universal, well now the motor has lost power and is missing. It was hooked up to the computer and checks out fine, plus the entire was checked out and also is apparently fine? Any ideas, suggestions as to what could be causing this problem would greatly appreciated.
