I cleaned the heat exchanger, backflushed everything, changed impeller, and in the interim lost the alternator, had that rebuilt. I also REMOVED the thermostat, which I was later told will only aid in over heating, so I replaced it but have yet to run it since.

where is your water pickup, through the hall or lower unit? I've seen crap get stuck in the lower unit water pick up, especially seaweed. Do you have good water flow out your exhaust, maybe your circulating pump is quiting.

Don't follow how removing the t-stat could resut in overheating, its gives you free water flow.
