He should not have to put anything in the paint to keep it from wearing down. General rule for paint is you need to find out if the paint passed the aircraft (I can't remember the name of the test)...

Yes you can base clear, Just use good base and better clear. Why not sand all the nonskid down that you do not want? That will smooth it out, way less work then body putty everywhere.
