If it's still there, it will be somewhere not easily accessible. Up in one of the gunnels somewhere would be my initial guess from what I've seen on other boats.

A lot of boats use a trim pump with an alpha drive ram to lift the hatch. It should be a pump that is solely for that hatch, not shared with another system.

Sounds like when you trim out, you are exposing the top holes in the water intake, and thus losing suction.

Can you try plugging the top couple of holes first and see what happens? Only problem...

Most boats with twins, the drives are high enough...

Most boats with twins, the drives are high enough that you don't even need to trim them up on the trailer. Just leave them down, and with external steering they aren't going to flop back and forth...
