I've often heard people supposedly "in the know" say that the cabin and cockpit in a Top Gun and Cafe Racer are the exact same. Is this true? If so where are the extra 3 feet in the Top Gun?

in the nose, i would say...

The bed area in the Cafe is smaller....

And the cockpit isn't as large either. Even thought they look VERY similar

If you consider that the Cafe is 35' 5"and the Top Gun is 37'6", we're really talking about a little over TWO feet. My Cigarette Brother Zero Patience and I often dock together and raft up when traveling. He has a Top Gun, my Cig is a Cafe. When the transoms are even, the steering wheels are even too. So the (two foot) length difference between the boats is from the dash boards forward. Inside the cabin, the v-berths are the same length. The difference is between the cabin door and the v-berth. Look at the photos above... the Top Gun has a second seat at the table using the extra space.

My buddies 35' Cafe is 7' longer than my 32' Fountain in the cabin. Must be that new math.
