I scrub my fender with a stiff brush and cleaner often and never have a problem. We bumper up more than running. Chances are the dirt on the bumpers are the cause.
No experience with the covers.

I use the polyforms, they seen softer than all there rest , had some taylor ones, there cheap!!

Like any thing if its dirty or has salt on it it will scratch.I do not raft up when its choppy or if its a lot of boat wake around.

its should buff out

is it paint or gel coat?

ditto and keep them clean also. In case you're not up to speed on either count I carry six Polyform 8.5" x 20" HTM's shod with Polyform Elite fender covers in the boat always. It's nice because sometimes on a strange dock or situation requiring it, I put out 4 out docking beam to anyway. Extra assurance against rash from the dock itself.

NOTHING touches my hull other than my own. Sometimes I'll let a clean but "naked" fender of someone else's in between rubrails for some extra security, but not often. If it's that rough I'm not rafting anyway.

Sounds rediculous but I owned my last boat 7 years...and this 353 is 3 seasons 207 hours old same program. I invite you and a flourescent tube light to go up and down the hullsides of my boat
THERE IS NOT A SINGLE SCUFF MARK IN THE GLOSS...NOT ONE

and I like it that way.

EDIT: the fender covers will pick up splinters or worse RUST off a dock sometimes. It gets set aside and wont be used again until rinsed clean. For wood splinters crossed in the weave, a full blast jet from a nozzle around on the inside will flush hung up contaminants (while brushing with your hands or pulling larger pieces) back out of the material in the direction from which they came.

I've had my Elite fender covers 10 years and they look, other than a couple of snags on a couple of them, LIKE NEW. Keep in mind they have never sat outside though.

I call it "fender scuff" as in "there will never be any fender scuff on my boat."

Thanks everybody for your reponses, I appreciate your experience! Just ordered the Elite fender covers and will be ready to go for the summer.

Regarding the scuffs, my Imron is in prestine condition. I'm apprehensive in using my buffer...Not too sure which buffing wheel material would be safe.
