shift cable ?? new drive wont go into gear

long time lurker here.. looking for some advice,
Boat is 2001 Sea Ray 230 bowrider
Original powertrain was the 6.2 mpi b3 raw water cooled configuration (previous owner hit something because the lower drive was b1, but gear ratio was 2.2... from factory b3 was 2.2 and b1 was 1.65)
in spring 2013 I purchase and put in the reman 6.2 mpi closed loop (currently at 70hrs)
fall of 2014 on the last day, I lose thrust.. while in a no wake, i put in neutral then back into gear and get nothing.. i did have a noise coming from outdrive.
summer of 2015, boat does not go out due to personal reasons, but i pull drive and check lower and its seems fine, so i assume upper failed. (2001)
Just recently I replace with reman b3, boat still wont go into gear. verify lynch pin is hooked properly, verify lower cable goes in and out with minimal resistance.. i test lower shift cable with boat running by taking out of bracket and pulling/pushing manually and still it doesnt engage.. i did notice I was missing the rear cotter pin on shift bracket assembly, could this lead to stretching?.. i did tie that down and test via controller... but still no shifting (F or R)
my thoughts seem to be replace lower shift cable, and pin correctly... any other thoughts? what else could be wrong?
