Did you " Dial the bell housing and flex plate in" ?
The flywheel/crankshaft CL are the starting index point. Centerline of the flywheel and flex plate are to match the crankshaft centerline, any variation is run out.
Dowel pins are located at the top of the engine block. The bell housing reciever holes may have excess tolerance. Or, there may be other reasons for misalignment.
Misalignment may cause vibration,starter engagement problems and shorten bearing life.
You can use a magnetic base dial indicator snapped to the slowly turned crankshaft to find an acceptable tolerance and location. In some cases, offset dowel pins are required.
As I recall, Marc at Bam may know that tolerance.
