I don't have a Cig, But I traced out the wiring on my Fountain and rune the STB batt on 1 and the Port on 2. That way each separate alternator is charging its own battery.

I’ve never understood the battery set up and have just run them on “both” on all three of our cigs. With that said, I have a parasitic leak right now that is driving me crazy I need to fix.

From my 94 top gun owners manual. Per the instructions normal operations both switches should be on “1”. Emergency use both.

My switches are wired so that position 1 = engine 1 and position 2 = engine 2 on both switches. Like Perko.

If you run both switches on #1 how does the third battery get charged?

I added a third battery (deep cycle for the house/stereo) to my AT and I wired them like diagram 3 above. I will change one of my switches to "both" to charge the 3rd battery every couple trips out. Turning both switches to "both" will essentially combine them all together, so as long as I have one charged battery, I should be able to start both engines. Most of the time I run both switches in position #1.
