Has anyone come up with a Shift Interrupt Switch for the ILMOR engine?

Need help coming up with a solution!

I gather that you're working with a Bravo-style installation, and not the Indy drive? Is the issue a hard shift into or out of gear?

You are correct. When shifting, wants to try to go into opposite gear.

That's a new one. Check the Ilmor owner's forum. Have you spoken with Ian Hawkins at Ilmor?

Technical assistance from anyone with experience in this area would be appreciated.

This may be a long shot... but look into the boxes they use on motorcycle air shifters. I know they kill all or a couple of the coils momentarily while they shift. You could probably use the neutral safety switch you already have to actuate, and kill a few coils for just a split second. Just a though.
