Not sure why you would ever tow with it off. Keeps the weather, dirt, bugs, road debris out when heading down the road. I know there are some boaters that don't even use covers when it is sitting.....that is a whole different story!
If you cockpit cover doesn't stay on when you are towing then it needs to be corrected with a tighter fit (put the support pole up a little higher) or add more snaps.
If you are worried about it flying off ad a little insurance policy by adding a strap that runs from the underside of the cover and around something like the steering wheel or grab handle.

On, have towed 5000 miles no issues fits tight and I got white shrink wrap tape. Once cover is on run a strip across the bow and down the sides 4" tape with half on boat and half on cover . No wind can get to the snaps. Works great. Without tape the snaps will come undone.
leaves no glue like duct tape

I think it is important to evaluate the boat and cover before making the final decision. Some boats have the snaps placed where it is virtually impossible to the snaps to stay snapped under towing conditions and it does not matter how much shrink wrap tape you use, it will not stay snapped. in this case, you must decide how much problem it is going to be, whether it is worth it or not. Other boats, they will stay on in the middle of hurricane.
That being said, My personal preference is to have the cover on if possible. Keeps the boat much cleaner. If you have a cover that consistently has a couple of snaps that undo, I recommend a but if tape between the cover and the hull. just cut out around the snap. This will protect the paint if it starts to "flap" a bit.
