Would the ecu cause the motor to not start if it gets hot? I'm having issues after starting and running for a while the motor doesn't start until it gets cooler when the sun goes down...which isn't ideal situation. Other thought was might be the coils.

That sounds like vapor lock.. What boat and motor. There is a cool fuel modification fix for that but I am not knowledgeable about the specifics.
