Thanks for the info guys! I have done this on outboard boats twice over the years but that was a picnic compared to what this will be.
I do have some experience with fiberglass.
what is the best/easiest way to check the transom and stringers for rot or moisture?

Hammer. Tap around and listen. You will be able to tell the difference. The good wood will have a solid hit to it where the rotten wood will not, the fiberglass on top on the rotten wood will still look good but it will have flex with the rotten wood behind it.
