There should be a paddle wheel on the back end of the ski....on my GTX its on the ride plate on the left rear corner when you are looking at the jet pump from the back.
Also if you had your MPEM replaced they may not have transferred the information to it for the speedo...also check all your fuses while your at it.

Just remembered: I bought a Yamaha GP1200 several years ago and the paddlewheel's wire that went up to the dash/computer had a nick in it, and went bad. I was able to buy the whole part on eBay off of a parted out PWC pretty easily; and install it. It worked fine.
