Any Chrysler techs on board? Help with 2005 Jeep PCM

My 2005 Wrangler started randomly going into limp mode a while back - putting the transmission in 2nd gear. All the trouble codes indicated a transmission fault.So we replaced the solenoid pack & the speed sensors. This accomplished nothing.
Then I sent the PCM to an outfit for repair, and sure enough it worked fine when I got it back - for about a month then it started doing the same thing again. The repair has a lifetime warranty - so back to them for another try. Got it back, worked great - for a week.
I bit the bullet and bought a genuine Chrysler re-manufactured unit.Being the do-it-all-myself kind of guy that I am I also bought a DRB emulator on Ebay. I know that I need to program the VIN and mileage. What about the anti-theft? And what else do I need to know? Or should I bring it to a dealer?
