on my 02 31 sonic I have a built in battery charger. if I have the shore power connected and the battery switches in the off position will the batteries still charge ?

It is supposed to! They usually either have the charger leeds going to the back of the battery switches or right to the battery terminals.

Agree, you should see an extra set of wires going to the batteries for the charger along with the bilge pump.
