Hi;
I am a Master Marine Fabricator. "Boat cover guy" and your problem is very common. It is called condensation. Yes that much water .If your boat has ever been in the water there is water in it. You have created a terrarium. PLEASE don't tell me your boat is DRY. 27 years as a fabricator and a former C.C. prototype engineer I am sure of what I am telling you is a fact.
Is your cover a breathable fabric? Is it vented? Do you leave the plug out when it is in storage (out of the water)? If you don't think that little hole makes a difference drill a 1/2 hole next to your bed in the middle of winter. Is the boat stored in the water? placing a small fan in the boat will help.
I had 2 fans in my DRY boat all winter and when i took the seats apart to re cover them this spring they were wet inside! DRY BOAT??? This boat was NEVER wet, never saw rain, was stored inside.
A perfectly WATER PROOF cover will make the problem worse. look at a garbage bag in the sun. Im sure this isn't the answer you were looking for( I just saved you about a grand) but I have given you THE FACTS. Deal with it, dry that boat out . A covered wet boat is a terrarium. Didn't you watch Mr.Wizzard as a kid,----- who is Mr. Wizzard? For you young guys he was a hero to us "old duds with adatudes".

Thanks John
