Looks like your boat pvc guides are not long enough. They should hit the rub rail and not the boat.

Try just plain wax first, if that doesn't take them all out use a very light polishing compound and a little elbow grease or a soft foam polishing pad on a buffer. Then wax. Do NOT wetsand unless absolutely positively necessary.
