If it's permanent install for you, my bud has an 4.0 Onan on his offshore fishing boat with a $hitload of hours that never gave him a problem.
I've been told steer clear of Kohlers, don't ask me why, LOL!!! as I don't know

Kohler's leak water from raw water pump back into the generator portion. Then you have an expensive repair bill. Engines use are Kawasaki and have had a history of being finicky.

A 3000kw Honda is far from one you lug around and strap to your platform. A 2000 may work, but depending on the size of your AC, it may not work. My 2000 will run my 9000btu AC. A buddy has a 12000btu AC and he has to run 2 2000's.

Then you will need to go with either a Westerbeke or Kohler. I currently have a Westerbeke in my 442. Kohler parts I think are more reasonably priced and readily available. Westerbeke's seem to be more reliable but harder to get parts and they are usually more expensive. I have some friends that gave up their hunt on Westerbeke parts recently and had to replace the complete unit.

No- You should go with the Westerbrooke. Better unit overall. But make sure you have a CO detector installed too. I would contact Outerlimits and see what they do for install. A 39 is a smaller boat for a gen-set. They need room.

put something nice in your fine boat, dont install a piece of crap genset. look at a notherm lights, with sound shields, they run for ever...top of the line equipment... rm
