The boat was new as of last year, but I never really used the fresh water tank. I did fill it a few times, and had no issue, however I noticed the mid level light come on when I topped off the tank. Never thought much of it. I'll keep digging and report back

Ok, I found the fresh water tank. It is burried on the port side as stated. Where does the large hose (looks like wast hose) that is on the intake side of the water pump go? The port side hose, right in pic, must go to the tank, but where does the left side of the T go to?
And how on earth is it filling my waste tank. This makes zero sense!!!

The 1 1/2" line is the water supply header from your tank. All your water stations "T" off of that. The 1 1/2" stops under the floor by the toilet and should tie into your sink & stool. Is it possible you over filled the fresh water tank & flowed thru your stool into the waste tank? Really doesn't make sense why your waste tank filled.

This is my biggest concern. These two systems should never touch each other 
The large line that runs to starboard makes a turn towards the stern. I wonder if this somehow vents the tank??? What a screwed up way to plum a boat

Yes it does, however, The bowl was at normal level, and the vacuum pump is mounted higher than the bowl, so if there was a leak it would overflow the bowl before it could fill the tank. As far as I can tell there is zero contamination on the fresh side, but I'm going to sort this out before I trust it!
