Whatever anodes were on drive weren't Mg because when I got the new anodes they are way lighter weight wise. As for priming the drive should I just feather back the area to prime or do I need to remove all the OEM paint first?

Simply do the best you can to get it to look better, and get a little protection. Once the rot has started it is over, you can never get it all out.
