While you are in there you may want to do a few other things.
Depending on hours and salt vs fresh water the head gaskets should be replaced at a minimum. I like Cometic. While you have the heads off a good valve job/refresh with new springs/retainers would not hurt either.
I found the Whipples to be higher than the 1-3/4" additional height. I talked to Dustin and measured and measured. Thought I had room but they still hit the hatch.
I did all the work and the $2500 per side still sounds high.

Thanks, the plan is to freshen the heads and maybe a cam change. Also going to take a look at the drives,

You are looking at 4-5 hours to install the intercooler. The time to plumb the water supply really depends on how you go about it.

Wow?! you charge $65/hour? I sure wish you were local! The average rate at LOTO is $85. Even a buddy charged me that in the past. I need to fix that.

And you would be surprised by how many people think $65/hr is ridiculous. Not that long ago I was at $50/hr. I had to go up.

Not a damn thing wrong with $65/hr..... the minimum I have found at LOTO is 85.... some are over 100, which is just outrageous. Just my $.02 though.
