What kind of setup? What engines do you have? What intercooler are you looking at?

575 SCI's, Whipple low profile intercooler kit.

Just to install the coolers, probably a couple hours each. To plumb them could be a lot more extensive depending on where you're going to pull water from.

I was quoted, $2,500.00 per side and that includes just labor.

That pretty much sums it up Except I only get $65.00/hr.

You are looking at 4-5 hours to install the intercooler. The time to plumb the water supply really depends on how you go about it.

That's a little high. I'll be glad to do it for that in labor only. You should be able to do the install parts and labor for that or less.
