Battery was at 12.7 when i put the motor in but is at 12.4 volts right now from working on lights and stereo. I get the 12.4 to the relay from the key.

I traced the tan/blue from the male side of the cannon plug and it goes to the pcm as you said. It sounds more like a bad/loose connection then something wrong with the pcm? I verified the horn works...
