Only if it can be proven the modification you did caused the malfunction. Just beware....it is an uphill battle going against the dealer and manuf. On the flip side, there are thousands of people that run chips, intake, and exhaust on their ford dodge and chevy diesles ever day and would do nothing less. You will be fine as long as you get a good computer and dont run it on balls out setting all the time with your right foot planted.
Do the mods and enjoy.

I had a 2002 7.3 powerstroke put 140k on it with a chip and exhaust it really ran great and never had any prolbems but this new motor with all of the emissions chit in the exhaust system I didnt really know how it would react to a programmer, I will probally try one someday.

It will probably run in regen more often. There are already DPF delete pipes and foolers for the new 6.7 dodges....hopefully they will make them for fords soon.
