The seal you are talking about keeps greasefrom the gimbalbearing from gettin all over it doesn't keep water out of the bellows as there is a hole that vents the bellows into the bilge of the boat....

as far as the hole shot s concerned you are at the bottom of the rpm range...

The pinhole opposite the drain is a drain for the shift cavity..generally oil in that area suggests that the shift shaft bushing has failed...it may also mean that the shift bushing is doing as it is...

yeah it is in the driveshaft housing and it is large if you tilt it up and turn it to one side it makes less of a mess...check you may be able to pump it out just like a strendrive...

on an alpha there is no rolling torque on the lower...shim the pinion gear hieght and the back lash on forward and reverse.
Not difficult but can be time consuming to take it apart and put it back...
